Anton:  A Special-Purpose Machine That
Achieves a Hundred-Fold Speedup in
Biomolecular Simulations

David E. Shaw

D. E. Shaw Research and
Center for Computational Biology and Bioinformatics, Columbia University

Molecular dynamics (MD) simulation has long been recognized as a
potentially transformative tool for understanding the behavior of
proteins and other biological macromolecules, and for developing a new
generation of precisely targeted drugs.  Many biologically important
phenomena, however, occur over timescales that have previously fallen
far outside the reach of MD technology.  We have constructed a
specialized, massively parallel machine, called Anton, that is capable
of performing atomic-level simulations of proteins at a speed roughly
two orders of magnitude beyond that of the previous state of the art.
The machine has now simulated the behavior of a number of proteins for
periods as long as a millisecond — approximately 100 times the length
of the longest such simulation previously published — revealing
aspects of protein dynamics that were previously inaccessible to both
computational and experimental study.  The speed at which Anton
performs these simulations is in large part the result of a tightly
coupled codesign process in which the machine architecture was
developed in concert with novel algorithms, including an
asymptotically optimal parallel algorithm (with highly attractive
constant factors) for the range-limited N-body problem.

The Speaker:  David E. Shaw serves as chief scientist of D. E. Shaw
Research, where he leads an interdisciplinary research group in the
field of computational biochemistry, and is a Senior Research Fellow
at Columbia University.  Earlier, he founded D. E. Shaw & Co., an
investment and technology development firm.  Dr. Shaw serves on the
President’s Council of Advisors on Science and Technology, and
recently co-chaired the PCAST working group for assessing the Federal
Networking and Information Technology Research and Development
program.  He is a fellow of the American Academy of Arts & Sciences,
and serves on the Computer Science and Telecommunications Board of the
National Academies.

Hello,

I’m writing to let you know about a fantastic opportunity for students and faculty alike this coming Monday. This could be a great opportunity to bring a class to see what the Imagine Cup is all about!

Microsoft invites you and anyone that may be interested to participate in the 2011 Imagine Cup United States Finals- the world’s premier student technology competition event- at Microsoft’s Redmond campus on April 11.   Twenty-two teams (76 students) will compete in the Software and Game Design Finals for a chance to represent the United States at the Worldwide Finals in NYC this summer.

This event is open to the public and we’d love to have as many students from the Seattle area present as possible!

Here’s the schedule.

• 11:30AM – 2:00PM: Community Showcase & Entertainment

• 2:00PM – 4:00PM: Award Ceremony & Closing Presentations

You are welcome to attend any and all of the event. Register here: www.usimaginecupfinals.com.

Need help with outreach to high school and middle school!

Sign up on this list if you’ve willing to hear about occasional outreach activities that need an extra volunteer or two.

CSE Ambassadors: https://mailman.cs.washington.edu/mailman/listinfo/ambassadors

**Our first request is for two students to help with an event this Friday, April 8th, from 1:15 – 2PM for a group of 35 middle school students.

More information:

You may have read about a seminar this quarter working on outreach to local middle and high school students. In addition to that seminar, we’ve created a mailing list for any student to join who would be up for helping us out occasionally. We often need just one or two more students to help with an event, and this would be a list of people who are ready to volunteer to meet with prospective students, or help work with a visiting group.

If you could spare an hour here and there to help, we’d love you to sign up. Here is the link to the CSE Ambassadors list:

Limited CSE tutoring available!

Hello, CSE undergrads! I hope your first days of Spring quarter have gone well. If you do sense trouble, remember that it’s easiest to resolve issues when we can address them early — don’t wait until the end of the quarter. We also have some tutoring available for CSE courses. Tutoring happens in groups of 1-3 undergrads, led by a CSE grad student tutor. It’s free. 🙂  To request a study group, please email me asap.

Reminder: Lab Forum, April 6th (Wed) 1-2pm room 691

Just a brief reminder that there will be a forum tomorrow hosted by our Department Chair, Professor Hank Levy on the condition of the undergraduate labs.  Our hope is that you will all bring thoughts/suggestions on how to improve the lab environment.

You will certainly have an opportunity to express concerns and ask questions, but we also hope you will be bringing ideas on how to improve things as well.
